Tools for biomedical data analysis

Image restoration

TriDeFusion + FRT

A hybrid denoising method and a cloud service for fluorescence microscopy data.

TriDeFusion combines RAUDen neural-network denoising with optimized wavelet filtering. FRT moves processing to the cloud, letting users run denoising and deconvolution without their own computing resources.

Deep learning

NeuroDecon

A neural-network algorithm for super-resolution of 3D microscopy images.

The method uses calibration fluorescence microspheres and mathematically simulated objects to generate training data. The architecture combines U-Net and residual blocks, making volumetric image processing more efficient.

Neuronal activity

NeuroActivityToolkit

A toolkit for quantitative analysis of fluorescence recordings of neuronal activity.

The project automates the calculation of statistical characteristics of activity time series of individual neurons and the neuronal network. The approach is used to compare activity and study effects related to neurodegenerative diseases.

Explainable AI

NEuRT

A transformer model for analyzing and interpreting the activity of real brain networks.

NEuRT is pretrained on the open MICrONS dataset and adapts to small user samples. Interpretation methods show which activity patterns drive the model's decisions.
